It doesn't matter unless you don't bake the cookies. Baking evaporates all the alcohol and leaves the cookies. It is better to either dunk the cookies in the whiskey after they are baked or eat the cookie dough raw with the whiskey mixed in.

I do know a bit about cookies... I am the proud founder of the recipe for "the only REAL cookie" in the world. Oatmeal, chocolate chip walnut cookies are the only real cookie in the world and the recipe took me three years to perfect.
